This is the problem! I want SuperFlexible to start and run a profile I've created, when you click on the icon of SuperFlexible. The command we are using to start SuperFlexible are:
C:\Program Files\superflexible\SuperFlexibleSynchronizer.exe /INI="C: \Program Files\superflexible\HV-filesync.ini" /RUN="HV-FileSync" /autostart /U /S
The program starts and runs the profile correctly and then minimizing it to the "Windows Taskbar". Is it possible to instead of minimizing SuperFlexible to the "Taskbar" minimixze it as a "hidden icon"? We dont want the users to be able to se it on the "taskbar".

first, a few corrections:
Use /RUNX instead of /RUN, or the process will keep running after the job has completed.
Do not use /AUTOSTART. That is an obsolete switch from version 3.
The recommended command line for invisible jobs is this:
C:\Program Files\SuperFlexible\ExtremeSyncService.exe /INI="xxx" /RUNX="Profile Name" /S /M /P /T
This will run silent, minimized, in a separate process and thread and it will report progress information to the GUI, if the GUI is open.

OK. But I want it to run as a schedule in the background and "Unattended"! Is this the commandline I want in that case?

If it should run as a schedule, you do not use any command line.
You just start the scheduler. It runs as a background application or as a service and you do not need the GUI in the task bar when the scheduler is running. The scheduler only shows an icon in the system tray.
Normally the scheduler starts automatically when a user logs on to Windows. Or if the scheduler is running as a service, the scheduler runs all the time, even when nobody is logged on.

Do not specify any profiles or any other parameters. The profiles that should run need to be configured in the GUI and be gived the schedule there.

Our problem is that we want our users to be able to choose if they want to start SuperFlexible or not. Therefore we want the schedular to start when the user decides to start the applikation. Is this possible?

Yes, with the last command line that I gave you.
In the GUI, on the Program Settings dialog, make sure you disable the auto-start completely.

When I do this Superflexible is minimized to "Windows Taskkbar" instead of as an "hidden icon". Can I minimize SuperFlexible to a "hidden icon" instead?

You have the wrong command line. Please look closely:
